為了保育赤鱲角島上的文物，英皇御准香港賽馬會撥款資助香港考古學會在島上考古調查及發掘。保育項目於1990年展開，歷時16個月。首要任務就在該島上進行全面性調查，紀錄舊坟墓和舊建筑物，並且找出原來的耕作模式。考古人員在深灣村、虎地灣及蝦螺灣等多處考古遺址出土很多新石器时代中期至青銅器時代的陶器。在赤鱲角亞媽灣一座約於1833年建成的天后廟於1990年被拆件，遷至東涌黃龍坑重組。另外，島上獨有的盧文氏樹蛙也在興建機場前被送往南丫島棲息。
